Local changes to texmf.cnf?

I'm not on Debian, so my comment may be off.  TLGuide says[1]:

  All texmf.cnf files in the search path will be read and definitions in
  earlier files override those in later files. For example, with a
  search path of .:$TEXMF, values from ./texmf.cnf override those from
  $TEXMF/texmf.cnf

Try the following in a shell:

  kpsewhich -a texmf.cnf

to see the order.  HTH.
