Under Windows, the user path comes after the system path, so that is
indeed a problem for texlive if texlive is installed for a single
user and miktex for all users.

A couple of solutions:
- TeX Live creates a menu item consisting of a command prompt where
  TeX Live comes first. So you can still run pdflatex etc. from this
  command-line.
- TeXstudio does NOT require MiKTeX. So you can simply uninstall
  MiKTeX. In TeXstudio, you may have to run Options / Restore default
  settings.
