There is no need to update anything.

The Type 3 font was inserted by external graphics.  You can prove this
when you add the draft option to graphicx:

\usepackage[draft]{graphicx}

The external files are not inserted into the PDF then and the Type 3
font shouldn't be listed by pdffonts.

I found a better solution.  I've split up the whole document into
single pages and created a new document containing only the pages with
Type 3 fonts:

To be sure I made the bullet invisible, you immediately see the
difference:

The Type 3 font is still there, I only replaced the fill operator with
a no-op.  The files are quite large because I left them uncompressed.

Which program created these graphics?
