personally, I work with Linux and use symbolic links
in order to have directories with source files only or
with PDFs only. I.e., while one might *copy* files
for each run, I create those links and folders once for a new project.
I have scripts mktexsym.sh, mkpdfsym.sh etc. for single new files.

For creating and managing new packages, I have also made scripts
to set up such directories from templates.

Of course, Heiko's tool is more advanced.
