Addendum: Just as a reference point, attached is a PNG of the same
comparison except with the math-mode "S" wrapped by \mathrm, as in:

  $\mathrm{S}_i$

Both CM and TR put space between the roman letter and the subscript, but
 there's no marked difference (TR puts a tiny bit more space, but it's
hardly noticable). The problem with TR in the original example
definitely seems to involve the math-italic status of the subscripted
letter.

For posterity, here are the relevant logs for this second comparison,
first, for CM:
