on upstream TeX Live and Debian(-related) is different, and thus also
the set of available fonts. Please, trust me ... I have packaged TeX
Live for Debian (and thus Ubuntu and thus Mint), as well as I know a bit
about upstream, too.

Font Manager is a separate application, that manage fonts by letting the
user add font directories. All fonts activated via Font Manager are only
available via user-specific setups, that is (as on my system):
          $XDG_CONFIG_HOME/fontconfig/conf.d
          $XDG_CONFIG_HOME/fontconfig/fonts.conf
          ~/.fonts.conf.d
          ~/.fonts.conf
(where XDG_CONFIG_HOME is normally ~/.config/)

So that means, it really depends on the single user versus multi user
install, and many other factors.

The two are independent. Font Manager manages entries in various
fontconfig configuration files in the user home directory (see above).
fc-cache then reads these configuration files and creates the actual
cache.
