Ah, I had this back then in Debian for long time, but now switched to
/usr/share/texlive/{texmf-dist,tlpkg,...}

I agree, then as you did putting the perl modules into scripts/texlive
is a good idea. 

But I guess you have to patch anyway other stuff, is patching updmap too
much? I can do the changes if it would help, but generally prefer not to
add additional search paths if necessary.

That would probably work, too, and would be more "distribution" like.
