Correct. nano runs that line off the edge of the window without wrapping,
so the -ST was cut off. But it's there in the file.

alas! I still get the same error message as before, that mktexlsr.pl could
not be found. Here is the error:

The three kpsewhich commands you gave a couple messages ago still return
the same values for TEXMFROOT, and the other two.

Is there somewhere else this should be set besides
/etc/texmf/texmf.d/05searchpaths.cnf?
