Yes, Petr Olšák wrote this is the intended way of usage.

The problem is that now the users are either required to uncoment the
lines in fmtutil.cnf (afterwards all formats are generated) or
generate the formats manually. Both is wrong, I am not sure whether
such manual changes survive "tlmgr update"
