Well your first example used a quite contorted way to exhibit the
problem.

Without fontspec the fontencoding is OT1. In OT1-encoding the
(unicode) positions of the umlauts are empty so you get nothing.

With fontspec you are changing the encoding to EU2. The font family
ppl (palatino) doesn't exist in this encoding, so lualatex falls
back to lmr and your document use the otf-version of latin modern. 

Without siunitx palatino and mathpazo are therefore ignored and so
you don't get the mismatch version. 

With siunitx at some point (probably at some initialization at
\begin{document})  fonts from OT1+ppl are loaded and now the vf
trigger the message.

Btw: If you intend to use old "legacy" T1- or OT1-encoded fonts (the
onse you can also use with pdflatex) with lualatex avoid to use
non-ascii chars like äüß. Use commands like \"u instead. It is only
by chance that some of the non-ascii chars works in some cases.
