    /usr/local/texlive/2007/texmf/web2c/fmtutil.cnf

Not to ask the obvious, but is whatever tree that corresponds to
./texmf-var earlier in your path than whatever corresponds to ./texmf?

kpsewhich --debug=-1 is your friend.
