Currently, teTeX has such exceptions, e.g. for
  macros/latex/contrib/oberdiek

I agree that a simple CTAN -> TDS mapping would be the easiest thing
for everyone. On the other hand, I can also see some need for exceptions
like this.

And, to be honest, packages like xypic, amsfonts, pstricks etc. end up in
several places in a TDS tree. So, some really missing part is some glue
(metadata) and some tools which allow a flexible, reliable and automatic
way for doing the update
  CTAN -> TDS

I see, of course, that this is nothing that is implmented in a day
or two...
