i do it as well, but i've given up sharing too much, so i have

   texmf-mswin/bin
   texmf-mswin/web2c
   texmf-linux/bin
   ....

along side

   texmf/web2c

etc, just to avoid any clash with updates, differences in pool files, 
etc; the sharing you hav ein mind only works when you never update or 
update everything at the same time (win, lin, mac, ...)
