That describes the ideas in a good way. I see a different quality of
config files and format files ending in some tree. Some user might want to
keep the locally changed config files but also to replace the format files
when upgrading (or when sharing files accross multiple installations).

That's why I have suggested that I make texconfig aware of this situation
and to let it support these two concepts. Then, the decision to make
it one way or the other becomes con simple change in the configuration
rather than a script rewrite. I don't even mind if TeX Live's default
setup is different from teTeX's.

Personally, I don't see a problem if there a a few
prefix/share/texmf-something trees as long as it is clear what goes
where...
