This is not a math font issue, but perhaps the answer is of interest anyway.
ispell 4.0 is the result of an upgrade to one of two divergent
development paths for 3.0, and lacks support for TeX and nroff. I've
reported the problem to the Free Software Foundation, and that missing
support will eventually be restored. In the meantime, you may wish to
revert to ispell 3.0 (as we had to here).
