The file CTAN:macros/latex/contrib/IEEEtran/testflow/testflow_doc.txt
describes some issues with generating PDF from LaTeX. It says that pdfLaTeX
before v1.00 (2001/08/06) are not acceptable; the reasons are given there. 

I used to use pdfLaTeX initially, but after I read this, I switched to
dvips/ps2pdf. Be sure to read the description of this method in the above
file.
