Can you update to the latest version whipped in tlnet, using
tlmgr update --all?

Interesting, I don't get anything like that, and I also have several
duplicate fonts:
updmap: font putr8x is defined multiple times:
updmap:   mdput.map (from /home/norbert/tl/2012/texmf-dist/web2c/updmap.cfg)
updmap:   putx.map (from /usr/local/share/texmf/web2c/updmap.cfg) (used)
updmap: font putb8x is defined multiple times:
updmap:   mdput.map (from /home/norbert/tl/2012/texmf-dist/web2c/updmap.cfg)
updmap:   putx.map (from /usr/local/share/texmf/web2c/updmap.cfg) (used)
....

Can you please send the *full* output of the updmap-sys run.
