The installer doesn't care about texmf-local at all.  Only if it's not
there already, it creates a texmf-local tree with a few empty
directories.

Your customizations are found because 

  /path/to/texlive/2010/bin/<platform>/../../../texmf-local

and

  /path/to/texlive/2011/bin/<platform>/../../../texmf-local

lead to the same directory, namely

  /path/to/texlive/texmf-local

If you install another version somewhere else, for instance
/opt/texlive, then you have to copy texmf-local manually.

The texmf-local directory is yours.  Neither the installer nor tlmgr
care about what it contains and they don't touch any files there.
Only mktexlsr updates texmf-local/ls-R.
