Another thing that might be worth documenting is the choice of the job name when a command list is given on the command line instead of an input file. For example, with LuaTeX, the behavior is well-documented but differs from the traditional engines:

/tmp $ lualatex '\input sample2e'
...
Output written on texput.pdf (3 pages, 136488 bytes).
...

Note that LuaTeX chooses "texput" as the job name, not "sample2e". Almost everybody (e.g., AucTeX, the LaTeX 3 makefile) assumes that the pattern

<program> '\input <file>'

sets the job name to (the base name of) <file>, which is not true any more. Since once again "everything" has to be fixed and the behavior of the older engines isn't documented at all, it might be best to add a big warning to the documentation: whenever one calls a program using the command list form, the job name must be given explicitly on the command line, since it is not predictable otherwise.
