Hmm, on Mac OS X, we've got a SIGABRT. Might be related.
What is the output of
 /usr/local/texlive/2011/bin/i386-netbsd/xindy.run --version

If you happen to have TL2010 around, what's the version of
xindy.run there?

If it's also 2.49, like at Mac OS X, I'll need to run some tests if
that could cause it. My development system still has an older
CLISP; I haven't tried that new version yet.
