In my case (Mac OS X), updmap.cfg in

/usr/local/texlive/2008/texmf-config/web2c/

is also the active one (the one in .../texmf-var is the original). It  
gets created when I add my personal maps (lucida, MinionPro, etc.),  
and further additions by tlmgr also go there; these are the last lines  
in

/usr/local/texlive/2008/texmf-config/web2c/updmap.cfg
...
Map lucida.map
Map MinionPro.map
Map pmn.map
Map pnb.map
Map garuda-c90.map
Map norasi-c90.map

These are the dates of /usr/local/texlive/2008/texmf-config/web2c/ 
updmap.cfg:

Date created          Date modified
December 20, 2008     January 7, 2009

And these are the dates of /usr/local/texlive/2008/texmf-var/web2c/ 
updmap.cfg:

Date created          Date modified
August 22, 2008       August 22, 2008
