As Heiko said, this probably has nothing to do with texdoc: texdoc is not able
 to create windows or error boxes :-)

For this, 'texdoc -I -l minitoc' is your friend.

Well, also just try to open minitoc.pdf in AR9 wihtout calling texodc, just to
make really clear that it is a problem with AR9 and this particular file.

If you often have problems with AR9 and want ttexdoc to permanently use an
other pdf viewer, you may want to read section 3 of texdoc's manual.
