Why use an empty file instead of the real one? Setting 
  \pdfoutput=1
  \pdfpagewidth=210 true mm
  \pdfpageheight=297 true mm
  \pdfpkresolution=600
should't do any harm even on older vesions of pdftex ...

Different versions of the same file can cause trouble / confusion...
