The following changes worked here under same system parameters.

prologues:=3;

verbatimtex

%&latex

\documentclass[12pt]{article}

\usepackage{metafun}

\begin{document}

etex

 %\input metafun; % do not need the backslash here?


beginfig(1);

numeric u;

draw (0,0) -- (100,100);

endfig;


%verbatimtex % no need for these 3 lines?

%\end{document}

%etex

end;


Compiled under mpost and then mptopdf.
